I've been watching the getting started videos and I'm impressed by how easy it is to create a Sencha Touch app and package it to run native on the iPhone.

But I'm wondering if I would have access extend the built in wrapper so that I can add my own controls for functionality that I need. E.g. Local image manipulation with imagemagick?

No, the SDK Tools are where the native wrapper gets created for your app so you don't have access to it.

You should use Cordova for creating complex views you need to create in native code.
