If two stores load the same data from proxies and load a model with the same id, are they linked? So for example, if storeA does an ajax fetch and grabs a tree of models including item1 and storeB does a seperate ajax request and fetches a tree with item1 in it as well. If both load item1, does that mean they are linked? If I make a change to item1 in storeA will it update the same item in storeB?

No, they are not linked.

If you do want the same models in two stores, you can call add on the 2nd store passing models from the first store.
