This is what I'm seeing ...
Clearly a terrible user experience and for that I'm sorry. It is fixed and the next patch will clear up the chatty error messages related to /.svn/ folders.
Still I don't lose a file so perhaps there is specific series of events...?
I'm also use Versions instead of subclipse so going to download Eclipse and subclipse when I get to get internet.

I don't see a message stating it's removing the controller itself...
If you look at the upper right of the picture, the controller has gone. I will try to do it again and post a full picture.
Hi Phil, seems the forum automatically reduced the picture in size. It makes it very difficult for me to read. If you have any problem reading the text in the picture, like me, I can send the original screenshot to you.
I think SA should ignore anything happening in the .svn folder.
Yes that is the fix I've implemented. in any of the following folders:
[/\.svn[\/\\]/, /\.git[\/\\]/, /\.hg[\/\\]/, /\.cvs[\/\\]/]
