Multi-window support for Desktop Packager is coming with version 1.2. We don't have a public timeline for this release as of now, but I can say that the progress with this support is coming along...
Felfert's workaround should work, and be safe if you extend LD_LIBRARY_PATH rather than replace it. I agree, unless there are outside forces at work, this workaround should not affect X.

The correct directory is "Sencha\Sencha Architect 2.2" and not "Sencha, Inc\*"
From the terminal, if you run Architect with the following command line argument, does it behave differently?

By "corruption" you are saying that the ACL is being wiped out? Any particular domain/network setup you are a part of, by chance? We haven't seen anything remotely like this...

Yes you can package a touch app. Why do you need to change the user agent though? Sencha Touch was built to also run in desktop Chrome.
