I found that once I had changed the reference in app.json to refer to sencha-touch-all.js, then the problems went away for all 'conventional' files, i.e. files within the sencha sdk, controller, model, store and view files. However, the problem persists as regards files I have included in 'nonstandard' directories, such as app/util or sqlite. The js files in there are referenced within app.json and the paths are correct, but eclipse still reports that they can't be found.
Success! Looks like we've fixed this one. According to our records the fix was applied for
