Success! Looks like we've fixed this one. According to our records the fix was applied for TOUCH-1463 in a recent build.

    I found that once I had changed the reference in app.json to refer to sencha-touch-all.js, then the problems went away for all 'conventional' files, i.e. files within the sencha sdk, controller, model, store and view files. However, the problem persists as regards files I have included in 'nonstandard' directories, such as app/util or sqlite. The js files in there are referenced within app.json and the paths are correct, but eclipse still reports that they can't be found.
