What is the difference between sencha-touch-2-pr2 and sencha-touch-2.0.0-commercial versions?

There are many differences and reading the release notes will clarify it more.
The two biggest ones IMO are data package and MVC have been updated. The data package uses the config object and the MVC has been rewritten. When I say MVC has been rewritten I mean it has been rewritten but the feel is the same just some syntax changes in your application code.

I could find two options in the page http://www.sencha.com/products/touch/download/2.0.0/. These are the final versions of Sencha Touch 2.0?

They are the GA release. I don't say final because there will be a 2.0.1 and a 2.1.0 and such. It is the 2.0.0 release.
