'sencha app upgrade' blows away my files...why?
Sitting here trying to upgrade a sencha touch 2.0.1.1 project to 2.1.0 rc1 with Sencha Cmd v3 Beta 3.0.0.190...
After doing so I noticed that it deleted all my custom files in /resources, /lib, my .htaccess file, etc...
This is unexpected and simply rude behavior for a command like program to take. I was thinking it would just swap out the SDK folder. What gives?

This is a bug and will be fixed asap. There are files other than the SDK that need updating, so we just need to ensure only those files get updated. I believe there is a backup folder generated before we upgrade, but I apologize for the trouble.
