How can I run 'sencha app build' so that Cmd generates only the necessary files(index.html, all-classes.js, resources/MyApp-all.css, resources/images) for deploying? Some would think that 'sencha app build production' would do the trick but no. Now I get bunch of unnecessary files which I have to filter out for my maven generated war archive.

Or have I misunderstood something about how I should work with Sencha Cmd?

sencha app build === sencha app build production

There is no other build so what is produced is part of the production build. What you need to deploy may differ depending on your needs. The scss files I'm not sure why we don't clean up though.
