This only occurs in my application, but I'm not sure why. I verified that the messagebox is indeed modal, but it does not 'appear' to be modal. That is, I can click on other elements outside of the box and the background behind the box is not darkened. Any idea what might cause this?

Any Ext.Messagebox seems to have this problem, but only on our site. As an example, here is some simplified code from the MessageBox sample page:

Ext.MessageBox.show({
title:'Save Changes?',
msg: 'You are closing a tab that has unsaved changes. <br />Would you like to save your changes?',
buttons: Ext.MessageBox.YESNOCANCEL,
icon: Ext.MessageBox.QUESTION
});

Did you try to use modal: true config? I suppose there are some css conflicts.

When using the show function, I shouldn't have to set modal to true. It appears this is a known issue with 4.0.7 (http://www.sencha.com/forum/showthread.php?152372-Modal-config-doesn-t-work-for-window-component-in-sandbox-version).
