There is a new option coming similar to what you are proposing.

You will right click on a nested component and a menu item "Promote to Class" will appear.

You will then name your new class with an appropriate jsClass and userXtype.

The new class will show up as top level node, and the component which you just pruned this node from will then begin using the new class by xtype.

Question: If I then delete the the other root-component where the new one it came from, the xtype reference is cleared as well and it is like it would have been at root ever? That's what I would need to be able to extract a sub-node as a new project without any 'left-overs' in it.

how about an explicit example, not sure I understand what you mean

This isn't part of the current plan.

One thing we'd like to add is the ability to easily export/import components created within the Designer to share across projects and place in yours (or another users) Toolbox.
